Hofer, Aurelien Descazeaud, Mark A. Rubin, Matthew Meyerson, Wing Hung Wong, William R. Sellers, Cheng Li doi:10.1371/journal.pcbi.0020041 In PLoS Computational Biology, volume 2, issue 5: In the subsection ‘‘Initial probabilities’’ of the Results section, the first sentence was incorrect and should say: These probabilities, denoted by P0(RET) and P0(LOSS) 1⁄4 1 P0(RET), specify the probabilities of RET and LOSS for the pterminal marker on a chromosome. The second line of Equation 1 was incorrect. The correct equation is: PðLOSSjLOSSÞ 1⁄4 h P0ðLOSSÞ þ ð1 hÞ and PðLOSSjRETÞ 1⁄4 h P0ðLOSSÞ This correction note may be found online at doi:10.1371/journal.pcbi.0030040. Published February 23, 2007. Inferring Loss-of-Heterozygosity from Unpaired Tumors Using High-Density Oligonucleotide SNP Arrays

Loss of heterozygosity (LOH) of chromosomal regions bearing tumor suppressors is a key event in the evolution of epithelial and mesenchymal tumors. Identification of these regions usually relies on genotyping tumor and counterpart normal DNA and noting regions where heterozygous alleles in the normal DNA become homozygous in the tumor. However, paired normal samples for tumors and cell lines ar...

Analysis of Wilms Tumors Using SNP Mapping Array-Based Comparative Genomic Hybridization

Wilms tumor (WT) has been a model to study kidney embryogenesis and tumorigenesis and, although associated with hereditary, cancer predisposition syndromes, the majority of tumors occur sporadically. To analyze genetic changes in WT we have defined copy number changes and loss of heterozygosity in 56 Wilms tumors using high resolution oligonucleotide arrays at a average resolution of ~12 Kb. Co...

Progress in concurrent analysis of loss of heterozygosity and comparative genomic hybridization utilizing high density single nucleotide polymorphism arrays.

Genetic aberrations, such as deletions and amplifications are among the major pathogenetic mechanisms underlying many medical disorders. Analysis of chromosomal aberrations is particularly important in cancer research, where amplifications of oncogenes and deletions of tumor suppressor genes are major steps in the "multi-hit" process of tumorigenesis. Genome-wide molecular biological analyses, ...

An integrated view of copy number and allelic alterations in the cancer genome using single nucleotide polymorphism arrays.

Changes in DNA copy number contribute to cancer pathogenesis. We now show that high-density single nucleotide polymorphism (SNP) arrays can detect copy number alterations. By hybridizing genomic representations of breast and lung carcinoma cell line and lung tumor DNA to SNP arrays, and measuring locus-specific hybridization intensity, we detected both known and novel genomic amplifications and...

Comprehensive analysis of loss of heterozygosity events in glioblastoma using the 100K SNP mapping arrays and comparison with copy number abnormalities defined by BAC array comparative genomic hybridization.

We have undertaken an extensive high-resolution analysis of loss of heterozygosity (LOH) in 30 high grade gliomas using the Affymetrix 100K SNP mapping array. Only 70% of LOH events were accompanied by a copy number loss (CNA(loss)), and of the other 30%, the distal region of 17p preferentially showed copy number neutral (CNN)-associated LOH. Combined analysis of CNA(loss) and LOH using MergeLe...
